در راستاى نیل به هدف رفع تبعیض آموزشى، این بنیاد موفق به ساخت چهار مدرسه در مناطق محروم دو استان خراسان رضوى و البرز شده است. با این رویکرد، آگاه‌سازى درخصوص اهمیت آموزش و ایجاد محیط مناسب براى تحصیل دانش‌آموزان، این بنیاد اقدام به ساخت مجموعه‌اى متشکل از سه مقطع ابتدایى، متوسطه و هنرستان واقع در مشهد و یک هنرستان فنى و حرفه‌اى پسرانه واقع در کرج کرده است.
در سال 1381 تاسیس هنرستان پسرانه دکتر مصطفی نراقى با ظرفیت 400 دانش‌آموز در چهار رشته الکترونیک، مکانیک، الکتروتکنیک، شبکه و نرم‌افزار با مساحت 4800 مترمربع و 1200 متر زیربنا ساخت و افتتاح شد. کلیه هزینه‌هاى تجهیز این هنرستان تا به امروز در تعهد ایشان بوده است. این مهم به عنوان اولین اقدام در حوزه آموزش فرزندان پسر ثبت و انجام شد.
نهاد اصلى تعلیم و تربیت هر فرد در جامعه ابتدا خانواده و سپس مدرسه‌ى او تلقى مى‌شود. وقتی صحبت از بزرگترین آرمان و رسالت بنیاد خیریه نراقی می‌شود؛ بی شک برقراری عدالت آموزشی در راس اهداف ما قرار می‌گیرد. بر این باوریم که فرصت آموزش باید برای همه یکسان باشد و هیچ کودک و نوجوانی از نعمت آموزش بی‌بهره نماند. مولفه هایی همچون امکانات و تجهیزات، منابع یادگیری، منابع انسانی و کیفیت آموزشی از مهم‌ترین ملزومات رسیدن به حق آموزش برابر و عدالت آموزشی است و در بنیاد خیریه دکتر نراقی، می‌کوشیم تا این مولفه‌ها را برای هموطنان خود فراهم سازیم.
